Line of Credit Screws up balances

I posted this in the reminders section but i think its more proper here. When setting up a checking account and a line of credit with the same account number the system (firstly) will not show any transactions for either account. Then (secondly) when I deleted the LOC and just used the checking account, the quicken system displayed the balance of the LOC instead of the checking account and there was no way for me to fix that. How do I make quicken see my Checking account balance instead of the LOC? It downloads the correct transactions (my checking account transactions) but displays the wrong (LOC) balance.
